Borthwick Institute of Historical Research - A research institute specialising in the study of ecclesiastical history, in particular that of the Province of York. It acts as the diocesan record office for Yorkshire and is a recognised place of deposit for public records.

Institute for Research in the Social Sciences - Multi-disciplinary centre for social science research, with approximately 150 research and support staff.
 
Institute of Railway Studies - A partnership between the National Railway Museum and the University of York formed in order to advance learning and knowledge of the history and heritage of railways, and other modes of transport, at all levels.
 
Macromolecules Unit - Undertakes research into starch structure function relationships relevant to a wide range of commercial applications, in addition to its well established studies on other commercially important macromolecules.
